Not sure I have the answer but from what I understand Apple changed from rotating the pixels when the orientation of the phone was changed, to keeping the pixels in the same position (landscape with the home button on the left) and tagging the picture with an orientation flag. The problem is that a lot of software does not recognise this flag and so the pictures come out wrong.

You have two options - take all your photo's in landscape mode with the home button on the left OR rotate the images in a graphics program like GIMP etc.

BTW - I don't have an iPhone and what I have said here might be total rubbish :)
